I could be way of beam, but it strikes me that one reason for your "question
marks" or "issues" is that at bottom you are trying to use an essentially
traditional tool to fit "loopy" data and you can't see how that can work
...? If so, take a look at the fda (functional data analysis) package. It's
based on the work of Ramsey & Silverman (2005 --- there is an earlier pub.)
and may be closer to what you want. Word of caution: the subject matter is
pretty technical. You can get a taste of what's on offer at
