Hi:
count() is a much faster function than ddply() in this circumstance.
x<- c(1,2,3,4,5,1,2,3,4)
y<- c(1,2,3,4,5,1,2,4,1)
d <- data.frame(x, y)
library(plyr)
count(d, c('x', 'y'))
x y freq
1 1 1 2
2 2 2 2
3 3 3 1
4 3 4 1
5 4 1 1
6 4 4 1
7 5 5 1

Dennis
