One approach:
d <- data.frame(x1=c(2,3,4,1,5,8), x2=c(4,1,6,4,6,5), time=1:6)
d$quarter <- (d$time-1) %/% 4 # Or whatever your logic is
aggregate(cbind(x1,x2) ~ quarter, data = d, sum)
# quarter x1 x2
# 1 0 10 15
# 2 1 13 11
