[BioC] Illumina Average intensities with negative values

Hi,
    I m Thileepan pursuing my Masters in Bioinformatics.I have Illumina expression with its pvalue.There are many probes which has negative values.i.e the expression with negative values.Can anyone suggest me how to deal with probes with negative values.
