[BioC] Dup correlation in single-channel analysis?- technical rep

Dear Bioconductor,
Can anyone suggest a different way to incorporate both the biological 
and technical reps with this loop design?   There are three strains 
(C,H,V), 2 treatments (W,D), and 3 bioreps per strain/treatment 
(1,2,3).  There are 2 tech reps per biological replicate. Slide Cy3    Cy5

I've yet to find a way that works.  Thank you for addressing this.
